Not a stupid question at all :). The factions named in a scenario mean that that scenario is very much in tune with that faction's goals. Characters from those factions can often do a little extra and get an extra boon on their sheets that's specific to their faction, because they helped their faction along. For example: a mission that has The Exchange as faction might have some NPC-vendor somewhere that Exchange-faction members can convince to work with their faction to increase the faction's trade network. Or a Dark Archives-scenario might have hidden artifacts somewhere that give players from that faction a boon if they bring those back to Absalom.
But they are by no means exclusive to those factions. Every character can play all scenario's offered, regardless of faction.
